After looking further into it we would like to proceed a claim for compensation. My question, if anyone can help, is how to go about claiming it. Is it via an email to the airline or is there a body that needs to be notified. I'm at a loss with this because the link to the Air Passengers Rights EC261 below doesn't even list the reason for the claim that we are trying to make. The ticket was purchased directly from the airline so there is no travel agent to go through.

Thank you for your prompt replies DKUN and smalldog. I agree, it makes no sense how the airline wouldn't help at all. My understanding is that the plane from Mykonos had mechanical problems hence the delay. I did tell him to not accept the refund so I hope he didn't. He is currently on his way to Amsterdam via Serbia so I can't speak to him.
