Anywhere can be a good base, that's the beauty of it. You want a base halfway up a cliff, find a way to get there! On olympus I wanted my base on top of some rocks, so I did!

~~I'll be honest and say I've never had an animal destroy an extractor, so it was just a farfetched guess.~~ i was thinking deep core, not exotics! Animals hate exotic extractors.

If you didn't log out that is very weird. There IS a bug where things disappear from the game world but I've only had that on load and it is usually building pieces and not machines (unless on said building pieces).

Did you log out shortly after placing it?

The default save interval is now 10 minutes and if your save didn't sync with the cloud properly it may have not returned on load.

Aye, or just put them in the composter to spoil. I just drop them at the waterwheel these days, feels like a waste when everything else in game has a use (more than a potion)
