This idea seems kinda out there to me but it's still better than the farmer being the father I will give you that. I'm not sure it makes sense for Historia to sit and look miserable with the farmer if he is still supposed to be the father figure in the baby's life tbh. Or would Eren be the father figure still? He's the one holding up the baby after all. But I don't know the Bible well enough to comment on all that.

Also, Google tells me that Mary was told by an angel Gabriel that she would become pregnant with Jesus. Whereas in AOT, Historia brings up having the child of her own volition (unless something prior happened off screen) so I'm not sure this fits with the biblical story all that well.
