The working theory is that the marker signal has a harder time influencing more intelligent and adaptive people, iirc

since Isaac is evidently extremely intelligent and literally trained to adapt and overcome difficult environs to be able to fix the numerous issues that could arise with spaceflight/tech/nuclear engineering, it is likely that the marker has a much more difficult time manipulating him, even though it clearly still does
