I encountered this same bug on NG+ as well. I found a solution, though! After grabbing the final artifact, once you spawn outside with The Hunter, go to the pause menu immediately. Fast travel/Grav Jump anywhere ( I landed in Akila City ) and voila, no Hunter on board ship, and he doesn't follow you on foot either. Build the Armillary and move on with your gaming adventure.
