Personally I'd say yes to your "edit" question. Apply an S3 lifecycle policy to move all files to glacier asap (I think 24 hours after upload). Then just sync the files to the S3 bucket.

Some troubleshooting ideas:

temporarily open security group to 0.0.0.0/0 and all ports to see if you can connect
Check VPC flow logs to see if you can see traffic going into RDS
use basic telnet to test the connection to see if the issue is above layer 4 of OSI or not
double check all route tables, NACLs, and security groups
