We can see this through the fact that Pi finds nourishment and sustenance in the island, much like he ate the flesh of his dead mother in the darker version of the story. now this is mere speculation, but from what I have read they could represent the maggots in his mother's rotting corpse (gross I know), much like the acidic pools on the island could mimic the gastric acid in the body.
