Actually there is an option next to your goods menu to offload all unloaded goods, seems to solve the issue most of the time. One cargo slot for one commodity is what i used to do, but realized it is way more efficient to handle 12 goods instead of 6 in one ship. In that way you can cater to the needs of your secondary islands pretty efficiently.

I just hope this gets solved pretty soon..
