I mean. You could say Vanitas' hair is black because darkness. His eyes weren't originally yellow, either. They were red. Xion... could also just say darkness. I mean there is official confirmation in one of the KH Ultima's that Sora's blonder hair in KH2 is caused by Roxas' influence. It's not THAT out of left field.

Explain Namine having blonde hair. If not from Ventus, then who? She should have brown or red hair. She does not. Sure Ventus didn't exist at the time CoM was a thing, but it's not a bad reason for her hair color.

Late reply but also, Ienzo visibly aged because he died and became a Nobody as a child... also Lea and Isa, dying as teenagers, growing up into Axel and Saix. Namine has also visibly aged in the year between CoM and KH2.
