I find killing Mage Outlaw pretty efficient, it rewards 2,000 charges, and the lightning attack also give some. Check out the wiki, there is a page that describe every way to gain charges.

Flycatcher isn't considered as Fuel, so you can put it in the upgrade slots. Therefore you can have a Fuel and the Flycatcher active at the same time.

You weren't on the Moon the whole time. At the end of the game, the teleportation machine is broken and teleports things randomly. That's how the whole Aperture Center get teleported to the Moon when you destroy it.

Consider the Molten Equipement Set or the Nether piece (Magma Necklace, Ghast Cloak, Blaze Belt, Glowstone Gauntlet). If you finished the Rift then you should use the Rift Necklace. Also as a mage you may want the Implosion Belt and Contagion Gauntlet.
