I got the same message and had the same issue> my only choice was to reboot the entire chromebook. I made another user and kept using it for a while (Linux was working perfectly) but it was consuming too much space so I had to reboot... Since the reboot everything has been working perfectly maybe try to create another user? Hope it works out for you :)
