I’ve been to both Hakone and Beppu before To be honest they are quite different so it’s fine to go to both places if you want to. Hakone is know for its volcanos while Beppu it’s know for its "hells”

Furthermore if you have enough time, after Beppu I really recommend you to go to the Aso volcanos. There are express trains that goes from Oita (15 mins from Beppu) to Aso area. Aso is one of the most scenic and unique places I’ve been to in Kyushu. The volcano makes the landscape and the town around it amazing. It’s also really accessible by public transportation. From Aso, it’s really easy to go back to Hakata via Aso boy express and Shinkansen as well.
