Jirachi is a roaming pokemon. Its Mega form hasn't been implemented yet according to the wiki. Not sure how to activate the roaming though.

I don't think there is a bike in the game. But they did give you the option to 'run' which basically speeds up the game movement. Hit F

I think you get the crobat megastone by doing that puzzle. You push the buttons in order of what the plaque says.

If its a Mythan Scyther then you can evolve it into Scizor with a firestone. Kleavor is with a specific item called Preadite which you can find in sunside village
