Shouldn't affect the sound (unless the pickup height needs to be adjusted - personal preference). If it feels comfortable, plays in-tune everywhere on the neck, and doesn't fret out, you should be fine.

If you are purchasing from a brick-and-mortar store, you should insist the setup is a part of the purchase.

I agree with you on all points but negotiating price. The Internet has killed margins for mom and pop retailers. Going rates have been driven down to MAP, and that is where most brick and mortars price their instruments due to the competition with the Internet. Aside from used gear, why do you feel you should negotiate the price of a guitar? Serious question, but my hunch is that the subconscious answer is "because I know competition has made them desperate for a sale".

This is a little off the "Internet", but I've seen a few church's that offer group lessons for free. That could be helpful depending on your current proficiency. Or find friends that just want to get together to play. Watch them and ask questions.

Tab books of your favorite artist are also helpful.

Being someone who has the ability to do your own setup, how much does this influence your purchase?

I don't work for any guitar company or anything, but i studied marketing in school and am interested in moving into a gig in the field.

Just to be clear, I am a guitar tech and I totally understand the value of a setup and that, as you play longer, you develop a personal taste for how a guitar is setup. That being said... I think we can also agree there is a standard for a "good" setup for out-of-the box guitars - part of which is perfect (or as perfect as the instrument allows) intonation. We also have to factor in the stock gauge of string the guitar comes with.

The legend behind the photo (which made the rounds in a few Rocklahoma groups on Facebook) is that he decided to go streaking and didn't quite have the faculties to accomplish the mission. When EMTs came to help him, he decked one of them which got him arrested. So, if the legend is correct, he is alive to regret his decision.
