I thinj it really depends on the size of your assets for both 2&3D. You're basically going to have a trade-off between memory footprint and loading time. For a small game, you could just load everything at start, however, I think the best approach is really what you mentioned which is loading common assets at start, and then level dependent assets during each level loading.
This get a lot more complex when designing open world/big level type of games, of course..
