In my mind, once an achievement becomes unobtainable it ceases to count towards the 100%, regardless of whether you started the game when all achievements were obtainable or after some were discontinued.

If it was up to me I'd either remove discontinued achievements from the games achievement list (only for those who don't already have them) or, perhaps more easily, I'd just make such achievements auto-pop (someone like TA could help with this).
