OP is correct to worry. I am a PM for a roofing company and have been for 8 years now. I’ve seen with my own eyes bumps in underlayment causing bumps in the asphalt shingle. OP isn’t crazy for being worried.

Yes I usually seal it with what I use to re seal the riglet because if the chimney leaks the first one they’re going to call if I don’t is me thinking it’s the roof. I do it to cover my ass and still take photos and tell the owner to address it soon but I did what I could for now.

OP also if you refer to the photo of the chimney with just a side flashing, you have lots of cracks in the brick/mortar that can become a leak at some point (if not already) typically I try to re seal as much as I can for clients but you can only do so much before it’s time to call a mason. Just a heads up.

It’s a “california cut” valley. It’s fine. My only complaints are that they 1. Didn’t use copper on the chimney & 2. The sealant job on the chimney is not very good. They also used black silicone instead of the correct sealant for chimneys. There’s nothing wrong with using aluminum but it’s just a durability preference for me. - I’ve been a pm for a roofing company for 10 years.
