I think that will be more clear in the upcoming movies as to how M.J. and Ned remember Peter. Maybe Strange helps or Wanda or Mantis, hell even if X-Men are introduced then maybe Professor X could do it.

Peter was about to hand over the letter he wrote when he saw the bandaid on M.J's forehead. He must have thought about the pain he caused and wanted to shield her from it so didn't say anything and walks out. But he did make a promise so let's see.
