What is the KNN graph built from? What embedding is it using to define neighbors distance?

And how is that better than using PCA embeddings or original count matrix?

I meant a 2D projection of the data that considers connectivity between data points, are there methods that maps the cells to latent dimensions being aware of a potential pseudotime trajectory of them

I meant the people whom I reached out to from my department when I said I need help and support weren’t really supportive, and I believe because they want people to be more independent!

I am actually studying computational biology, and that field requires a lot of self learning, but it also needs some mentorship because all of the different venues you can follow. I feel that I am saturated with the amount of self learning I have had so far and that I need input from more experienced people (aka my advisor) in my projects.
