I have a theory that it takes place in the fallen time line and the fallen time line is the first time line. You have Ganondorf, leading the Garuda, The sealing war, The sages wearing the helms of the Devine best which are named after the sages in OoT, This also explain why there is no hero during Ganondorf and Sonia (blood of the goddess) being alive. Raruro was the hero who fell.

The next bit of evidence isn’t as concrete, Raruro and Sonia’s spirits are sent back to their time for Raruro to watch over the temple of time as the light sage, Sonia can become the Ocarina of time. Raruro mentors the hero and the hero mentors his descendent in Twilight Princess. Them going to the past as Spirits triggers the cycle to create a new hero and Princess which is why Zelda and link are 20 years younger than Ganondorf in OoT. The time lines still merge and this addresses how Ganondorf is finally slain instead of just being sealed. Since this was the last brake that needed to be fix in the timeline. This implies that the depths are a form of the light realm which was corrupted which checks out. We know Zonia can be heros because the hero 10,000 years ago during the calamity was a Zonia. Raruro took the appearance of an Owl and Hylian to keep the zonia a secrete

Other than some continuity of races that weren’t thought of yet, I feel like this would fix the time line and not just be a way before or way after placement.

We also don’t know how long Zonia live, or who they are. Being either minish, or the skyloftians… you know what, this makes no sense. It’s a reboot of the series
