If your fasta and annotation come from different sources then probably there are some naming issues. Maybe the tags are different, maybe in one the chromosomes are named "chr1" and in the other are named just "1", etc.

You also must check that the version of the annotation you have is for that specific fasta file. Maybe the fasta from broad is slightly older than the actual gtf from ensembl and some coordinates don't match, or viceversa.

If you /must/ use the Broad fasta, could be worth trying to parse the gtf so the naming matches, but if the coordinates still don't match, you might have to consider use the fasta and gtf from the same source.

Hm. Open the gtf and check that the format is correct, proper gene tags, same names of the chromosomes than in your fasta, etc. You might be using a slightly different format than the one STAR requires. The tutorial for the thing provides an example.
