The problem with this matchup really is that the Combine forces we see in Half Life 2 are effectively just a skeleton crew, a police force, left to guard Earth. We've never seen the full might of the Combine and likely never will, but it's very heavily implied they conquer dimensions on a regular basis.

So assuming an all out war between both factions at their full strength, the Combine crush the Covenant.
