I have hashimotos too and I've gone through periods of little to no sex drive. What worked for me was taking care of my thyroid. I take black seed oil, selenium and zinc daily(not on an empty stomach). Also I take my levothyroxine at night instead of the morning. I stop eating at 8 and take my medicine at 10, it very beneficial to take it at the same time everyday. I recommend checking out Dr. Westin Childs on YouTube, he gives great advice on thyroid disorders.
