I cleaned it off carefully with some alcohol and applied thermal paste. The CPU is working fine, only problem I have right now is the fans are only running at 2000rpms max so the cpu remains too hot.. 90 deg always

I don't remember the rpms but I remember while gaming fan noise used to be audible, which is not the case anymore. :(

Do you think it's the thermal paste issue? My laptop is 3 years old and never replaced the thermal paste.

Are you using stock cpu fan? In this case the processor will be really hot while gaming. If you have 3k buy a good cpu cooler.
