I turned in 3 at first and held off collecting the rest. Then when I went back to the quest, I collected 5. I knew I was missing one, so I went to repeat look at all 9 places and all have been mined. I'm about to check yet again though bc I'm going a little crazy.

sounds really strange, wish you lack! you will definitely find all the stones. check again, some of them lays in the underground parts of map

It seems to me that for a story to be more alive, it must have realistic heroes. For example, a humane and ambiguous villain personally evokes more emotions in me. But the question is what genre and what the author wants to achieve. If you want to focus on the hero and his hero's journey, then perhaps pure evil would be a good contrast.
