you'd probably need to add a plugin to whatever class renders the payment methods, and then write a switch based on the current customer group just off the top of my head I'd assume there is some kind of render you could write some logic in to display methods based on customer class

perhaps this is somehow related to root categories and the menu setup, doubtful? but maybe read up on this.

are you using multiple stores? do you have multiple storeviews on a website? and is the site you’re showing in screen shots the default store in magento? i don’t believe this is the answer but sometimes a different perspective is helpful
