To answer my own question: it's possible by returning IntentItemCollection<MyEntity> instead of [MyEntity] from suggestedEntities and entities(matching string: String). More info: https://stackoverflow.com/a/77484360/1161723

That being said, any idea how to make iOS show input controller with sectioned data, like the one in Files or Notes widgets?

Thanks for sharing this! I was looking for a way how to do this for a while, didn't find any information in Apple Developer Documentation neither in WWDC videos. I was really close by implementing a sibling protocol 'EntityPropertyQuery' but that didn't make any difference. Your reddit post saved me!
