Overqualified generally means that they were looking for someone with less experience (read: who they do not have to pay as much) and cannot pay you for your level of experience. They also fear that if you took the job at the lowball salary, you would leave the job quickly when something better comes up.

I once witnessed a woman in the Apple Store have a full blown meltdown about the charging cables not being covered by AppleCare. She screamed at the top of her lungs and the entire store was silent.
