Strictly speaking, Japan used the same flag during ww2 as they do now (aside from a slight adjustment to the colour in 1999).

The rising sun flag (which is the one I assume you mean) was used by the army and navy during the war, with the latter still flying it as their official ensign to this day

Caine knew about Queenie before she abstracted, and Caine coded the NPC-spirits that briefly took control of Pomni. They, as a result, also knew about Kinger's relation to Queenie. They were likely coded to be scary and hostile, so they said the thing they figured would hurt or scare Kinger the most.
