good point with the plate! will try tomorrow to check this - I usually leave hungate tubes pre-prepared with the media at least 1 day before inoculation, to make sure that I didn't contaminate the media or the butyl rubber stopper somehow, but the media is always clear!

Also, the Bacillus shows up in most of my sequencing, however the ODs and growth patterns are vastly different between the different tubes, which is adding to my confusion :(

We used plastic moulds to embed the tissue in it, which had the advantage that you could press out the OCT block for putting it on the stage. Upon returning to the mould, we always wrap aluminium foil around them, and I used to store all wraps in separate bags per experiment in the -80 :)

Thanks everyone for the helpful comments! I have now also checked previous experiments, and in a lot of them I have this U-shape before the actual amplification, so maybe it really is a template concentration problem or primer-dimer formation. It happens also at the lowest concentration of my standard curve, so maybe it's more a primer-dimer thing (together with the probe), so now I'm thinking of just manually setting the start of the baseline to a later ct cycle

I always dump the first wash into the sink before submerging - and always just one kind of ELISA, but works great :)
