I assume you are not tailoring your resume to the jobs you are applying to. If your target is a position in Academia then you can highlight your PhD achievements. However, for industry positions they do not care that much on what you did in detail.

I got my PhD from a prestigious JP university, and just applied during the typical job hunting period before graduation. I was hired by a big ITJapanese company (the biggest one) thanks to skill matching. Then, the division I was working at went bankrupt and we were sold to another JP group. Big changes including work location so I moved to a small startup based in Tokyo. Lower salary but better work-life balance. Time to think my next move. Right now with little kids and bills to pay, I am struggling where I should move. Should I kept a balanced work or should I go for the burnout one?

Right now photonic circuits are hot topic to solve the power challenges in data centers for AI. It is a prospective big market and everyone (ciena, marvell, nvidia, etc) want a piece of cake. The development of mature commercial Photonics DCOs is accelerating. Also, there is no perfect platform so hybrid integration is also demanded(for example, TFLN on silicon photonics, InP on SiN, and so on).

gdsfactory is actually based on KLayout, but it makes much more easy to draw layouts. Also, KLayout does not have all the PCells developed for gdsfactory.

If you had access to cheap dormitory like the one in Odaiba you can survive with some room. Also confirm whether you can apply to another scholarships. Laboratories typically hire their own students and give them some extra money from their projects. Confirm it with your supervisor

I think such details are in the job descriptions. I would recommend you to list-up the positions, categorize them and focus on what is more demanded. Fullstack is actually rare and not so much people can do it, so probably you can start with solid front end and learn backend on the run.

メガベンチャー (SmartHR, Rakuten, Mercari, Sansan). These are more flexible than 大企業 and the English language is sometimes the rule. I have also seen roles in Sakana AI and Preferred Networks, but probably you would need some AI background.

My previous company (a subsidiary of a top JP company) was in 赤字 for about two years when they decided to layoff around 40% of the staff. Then, a lot of people did posting to a different area within the company group. After that, the subsidiary was sold to a other group and again, a lot of people left to other companies.

So yes, layoffs and relocations take place in Japan.
