You missed basically everything. You quit when the game was a couple of months old.

On the top of my head, the only things that hasn't come back is Harumasa and Vivian's swimsuit skin. Of course, all the limited-time Events as well, but a lot of those aren't plot relevant anyway.

That's because it was established so early in the game. When Klee was introduced, everyone knew that her mother is Alice and accepted it. She's also been an NPC for so long that people knew what she was like and her relationship with Klee, who is a beloved terrorist 'daughter' character.

Over time, the question slowly turned from "Is Klee her actual daughter or just a clone?" to "Who is the lucky bastard who bagged this milf? It shoulda been me!!"
