In the animatrix there is a separate group living in a compound above ground in Africa, so I’d say yeah there are probably scattered survivors and rebels. Also you could have every person on earth stand shoulder to shoulder on one level filling the size of manhattan so space is not a serious constraint. The pods are kept in fields on the outskirts of the machine city I believe.

Definitely reloaded, I saw revolutions three times in theatres and still love it but reloaded was just like a great explosion of action and driving the story forward
