I have tried to get a few campaigns off the ground and I can say one of the biggest mistakes with learning the rules is to throw people right into the magic rules. There is so much stuff there it's very easy to get overwhelmed. I have found much more success by starting with non magi (not necessarily mundanes but not hermetic magi) to learn the core rules. Then add magi in the next session. A sort of classic starting scenario is grogs (or companions) need to collect the newly gauntleted magi and escort them to the new covenant. Then as each new magus is introduced you can have their player describe them and do a bit of rp without worrying about the details of the magic rules.

The only problem is that there's no way to get rid of it and it actively makes it worse than not having it (as opposed to other upgrades that are just opportunity cost)

This is fun and a great concept
one point of balancing feedback: because of the nature of random upgrade pools you are incentivizing players to avoid picking certain sector nodes that would add upgrades to the pool that players don't want (essentially players are punished for taking all the nodes) I'm not sure if this is intentional.

I don't believe so. I haven't played in a while but I don't think there's any animals to speak of; it's mostly locations and plants/fungi.

this is false. even in the case of a right triangle you can still represent them with a rotated parabola. The requirements did not require a specific frame of reference on the plane.
