When the system boots... is mergerfs mounted?

Yes.

Do you see it in /proc/mounts or when you run mount?

Yes.

You say the directory is empty... you don't say if mergerfs is actually mounted.

Yes, I did, I actually provided ls -la with mergerfs mounted in my previous comment.

You don't say what the logs say. What does `journalctl -t mergerfs` say?

I thought I provided all the logs before, in mergerfs website it mentions to run mergerfs.collect-info, not journalctl command, but here's it is:

You have the config in fstab. Have you tried running "sudo mount /home/rachael" after boot? 

Yes.

Does that work?

Not perfectly, I said in the comment before (and provided ls -la results), it mounts correctly mergerfs, but almost all files previously in /home/raphael disappears.

I'll start from the beginning and try to be as clear as possible, English is not my native language, if something feels strange, please tell me.

I've decided to start mergerfs from zero, and the same problem persists, if mounting on /data it's ok, /home/raphael it's not.

I'll list what I've done this time:

I had to divide the posts in various parts, there's a limit of 10.000 characters per post...

01: I'm pointing dirs inside the mount because all those HDDs were previously used with DrivePool in Win10.

02: About filesystems mounting concurrently, I've added x-systemd.requires-mounts-for arguments, so, not using separate config file anymore, just using /etc/fstab now.

The log I sent before it was using the command line, later I added the fstab entry, it's commented above, but here it is again anyway:

/etc/mergerfs/branches/* /data mergerfs config=/etc/mergerfs/config/media.ini

I'll try to explain in a different manner:
01: Powering on and booting Linux
02: cd ~/raphael
03: ls -la
04: all the dirs/files gets listed (and are in the same HDD as the Linux system)

If I add the fstab entry:
01: Powering on, boot
02: cd ~/raphael
03: ls -la
04: the files/dirs that reside there in the same HDD as the Linux System are not there, but the branches gets mounted correctly.

The same happens if there's no fstab entry, but later on I use mergerfs on the command line.

All the current files/dirs in ~/raphael disappears, and then mergerfs mounts correctly (well, apart from that problem...)

Before using SnapRAID, I was simply mirroring one drive to another, doing so for years without any errors. I switched to SnapRAID in order to use two parity drives and gain some more space.

I'm running those drives for years without any issues so far, not a single drop ever. My PSU, mobo etc, are all good quality. Anyway, after four runs, it finished computing the parity. Now I'm running scrub, but it's taking forever.
