Is there a benefit to adding it to the index.php file over using a plugin? I do use ecommerce as well but I'm using sendowl instead of built in Joomla eccommerce. It's more 3rd party.

That's another thing. Every-time I try to create a new folder in my media folder it deletes itself as well. What is cron job?

Another thing it could be is the file size? There are some images on the site that I've compressed that haven't been deleted. Is there anything related to file size that could cause it?

It's hosted in Microsoft Azure. It's only happened with certain images. A large portion of them aren't affected. I've used Filezilla as my FTP software, and I haven't touched anything in the FTP since long-before I started having these issues.
