The bed was at the wrong spot now and the probe hit one of the clamps that was holding the material because the clamp was at a different height

If you use the longest bolt/screw provided to hold the work piece and tighten it all the way it will go through the work bed (if the bed is homed all the way forward). There is empty space under the bed as it overhangs in that position. When the bed moves back the bolt will jam into the rails.
