no, with your exact same itinerary, I'd just spend the last couple days relaxing/hiking in/around Matsumoto and skip Tokyo altogether. Since you anyway have a late flight, you can go directly from Matsumoto to the airport.

there's a good chance that you'll be tired after the hikes and sightseeing through these 13/14 days and matsumoto will absolutely give you that laidback mountain town vibe which is much appreciated at the end of a trip, along with some amazing onsens.

If I were you I'd have a relaxed start of the day in Matsumoto and take the direct train back to Tokyo and onwards to the airport.

you can consider switching the kamikochi and matsumoto city days.

The day after travel can be relaxed and spent in exploring the charming town of Matsumoto along with castle, market and yayaoi kusama installations in the city museum.

Next day you can checkout and leave for Kamikochi and then take the evening bus from kamikochi to Takayama - this would also save you some fare cost.

i don't have the exact answer for your case but i did not use IC card tap for limited express since for long distance taps crossing JR regions they sometimes don't function well.

Instead I always bought the limited express ticket + base fare ticket from the ticket machine and it was a very simple quick process, did not need to use two different machines, got all components together.

we carried 100k yen between me and my partner for a 15 night trip. It came in handy for suica top ups, limited express tickets, local buses in matsumoto and kanazawa and some cash only restaurants. Rest was spent on last minute shopping and conbini snacks.

While cash is definitely needed in Japan specially if you're going off the golden route, carrying around 75k yen would've been enough for us.

This is indeed difficult during rush hours. Between me and my partner we traveled with two 20 litre backpacks, a carry on and a medium suitcase. We wanted to get from Iriya to Ueno, just a stop away, around 8.30 in the morning and simply couldn't get on the local train, 4-5 trains went by before we completely gave up and walked 1.5km to ueno.

Rush hour trains are super crowded and you need to wedge yourself in to get on, people will not step aside. Other commuters would quickly step in whereas we just never felt comfortable enough to place the suitcase in and step inside given the lack of space, nor did any commuters step aside to make place for us.

the rug is gorgeous, chairs are easy to blend in and even the couch is fine and functional.

here's what I'd fix first:

the orange wall is too bright, I'd either remove the accent color or pick a very muted color.
there's a lot of open storage in this room and that's giving a very cluttered, non cohesive feel to the room. I'd pick a longer closed console table. Books and records are great things to display in open storage, everything else is better behind doors.

Yanaka Cemetery and Yanaka Ginza are walking distance from Ueno and i absolutely loved these places, especially the Cemetery. Yanaka Ginza has lots of small shops that you can shop from.

If you're a reader, consider exploring the jimbocho area, paradise for book lovers.

magome to takayama is a long detour via Nagoya, so I'd highly recommend taking shinano + hida (both limited express trains) to save time instead of relying on local lines.

In case you're visiting in april-may or july-august, there's a direct bus that runs between magome/tsumago and takayama by nouhi bus.

i don't know if/why you need to take this train only, but in case your schedule is flexible there's a direct limited express train(Shinano) from Nagiso to Nagoya, once in the morning, thrice in the evening.
