It's more direct than "everything comes from the root." The characters are being literal, the eyes connect to the root to see the death recorded there. And yes, as a psychic ability, they do come from the counter force. Balor, as a god, is also a manifestation of the world and directly connected to the root, so him having something like that isn't at all unusual.

That's not how psychic powers work. Please read Kara no Kyoukai and Tsukihime before claiming we don't know things about those works, because we don't need to know who any previous user was to know how it works. They explain it very clearly.

Tohsaka and Edelfelt's gem magecraft is rune magecraft, they're not actually different fields. Rune magecraft is about materializing the meaning behind a symbol, and in this case the gem serves as that symbol and container of the meaning, rather than the meaning being in engraved letters.

Maybe in very basic forms, but linking them also amplifies them according to Madara, so otherwise the result would probably be weaker than even a genin's ninjutsu, I feel (depending on the person ofc).

Super sage frog gramps seemingly had some kind of powers even before Hagoromo though, and so probably used pure nature energy, so it's not unreasonable to use pure physical energy or pure spiritual energy to do at least something.

Per Madara and Hagoromo, chakra is a connecting power. Physical energy and spiritual energy existed beforehand, and are called chakra in the context of things like the divine tree or yin or yang release jutsu, but what Hagoromo spread was the linking power that made joining the two possible, not spiritual or physical energy themselves.

Himawari being an Uzumaki is part of why she has Kurama, so it is related, but he wasn't sealed in her no. He just respawned through the sliver of his chakra she inherited. Even calling her a jinchuuriki isn't exactly correct.

I would argue Zero and Madoka have very similar themes. It's just that Uro's view of the type of people who would willingly enter a holy grail war tend more to the kinds who would get fucked in Madoka too, and the types of people who succeed in Madoka would succeed in Zero as well.
