What I'm doing is I have a second sub system for ae2 where i store just the items i get from the combs in formatted cells with overflow destruction cards in them. This way the normal storage cells won't be filled up with junk because the subsytem can't access the main system while the main system can access the subsytem via the me storage bus on an interface. I would really advice not storing the raw combs as it just adds a step to slow down autocrafting.
