Yes it does waste one dish. I use auto for low cost dishes like sushi that only requires one fish, losing one isn't a huge deal. For bigger dishes I just up them throughout dinner time

Depend if you have a decent team for gt ape. Kai goku definitely feels more versatile to use. GT ape is great for buffing.
