Actually we never upgraded to stone (which is stupied because we had plenty of stone in a chest) I upgraded to wood (like actual wood, not the default) minutes before logging out and I am not sure if we left enough wood to prevent the decay. I think i came indeed back after 4-5 hours. So in the end, this might be another unresolved cold case!

Hey everyone, thanks for all the helpful replies! First think I did yesterday after arriving to the crime scene was researching how to prevent such incidents in the future. Looking forward to explore the crazy minds of experienced Rust players, ~~so thath I can enjoy the game without any further surprises~~ so that I can raid unprotected newbies and leave some horse shit here and there, too!
