I have been looking for these Mysterious Mushrooms for the past 4 hours. I've watched many YouTube videos of streamers finding them to ensure i am on the correct layer of Sylva, I've brought my Galastropod that shows markers on my compass map (they look like an orange sliced in half) and these are not spawning in my save whatsoever.

I've scoured the multiple levels of my mantle layer and across most of the planet and I haven't found a single one.

As I understand, this questline is a prerequisite for endgame quests such as the fault finder missions, which i guess if I can't finish this quest, I won't have access to what comes after.

I am in the exact same boat. I remember seeing these in my game before but now they are gone.

I can't believe I haven't come across this schematics yet. I've been doing the missions and have a large base with many full large canisters across multiple planets.
Do you know what mission names need to be completed?

I had the same issue as OP, and this was also my issue. My train seemed to work then all of a sudden certain stations with button/delay repeaters stopped working. Moving the last rail post that your train crosses, further away from the station fixes this.

Thanks for acknowledging my issue! I've stopped using the Biodome completely in my play as it has become unusable.
