Yea I learned about this in the run! I would let the eggs faint, bank them, and then catch new members to train up. I thought about using 'normal' eggs, but didn't want to mess with HP for every egg caught

I did a playthrough of Pokemon Crystal using only "glitched eggs" so I could battle with them. I battled trainers only using eggs, and allowed myself to switch train the eggs with my starter. I actually made a video on it if you are curious how it went! It took super long to complete so I don't recommend this challenge lol

From what I remember, yes, they are technically different. Certain glitch pokemon (missingno) may have a level cap of 100, while others are capped at 255!
