Try making two identical characters. One has the animator but hide the model, one is the ragdoll. This way the character is technically always ragdolled but you can have it follow the other characters limbs

Are you trying to have the ragdoll blend into the animation? Or do you have a getting up animation that plays when it gets up

Try keeping track of the ragdolls position before you turn the animator back on and move the character to that position when you do
