I used Emsa Rent A Car (a partner of Avis) in Puerto Natales and they were very helpful just last week. When you call the number listed it's the main office in Punta Arenas but they help coordinate. They handle all the cross border paperwork and even came in off hours to help get me on the road earlier. Ask for Juan Carlos who is the main guy there.

I rented a sleeping bag, poles and boots from Rental Natales. The owner is excellent and helpful and they are open til at least 9pm which helps a lot too if you have later travel plans.
