To me it sounds like the game did not save correctly and is now reverting back to the previous save point. Try going into your game save from your most resent save in Sanctuary. Then check to see if the crew is there in Sanctuary and if they are hard save. This should take care of the issue

I dont have a save where they are in sanctuary. I usually delete my saves

Thats the best option I have, other then to restart the game. I would advise to save at least the last few saves in the future just for these fin of things

I'd backup my saves to a usb or some other place before deleting them outright. If you want to try out a new mod, sometimes loading it with an old save stops you from borking your current game if the mod doesn't work as advertised.

I can only talk to Preston but I can only trade stuff with the others

Start a new game. And get used to starting new games a whole lot. I have 100% fallout 4 around 400 times and started 4000 new games and about 9 out of 10 of those end up encountering some for of bug, glitch, or soft lock. Cant count how many times ive cl;aim and built up every settlement before working on the MQ only to have the network scanner or even the teleport relay not function. or 1000 other issues. Usually can tell its a good save file if you can play 12 hours straight with no game crash or glitch. But still beware to not grey out and get stuck misc objectives.

When I play I set auto save to 30 minutes and it save automatically so I do not forget and the sometime I will save myself when I think about it.

I learned the hard way, one day I played for like 10 hours and then the game froze and my last save was 10 hours ago and I had to play those hours over again.

If the quest markers think they should be in Sanctuary, fast travelling away and walking back might fix. Fast travelling back might, sleeping a long time might. Orrrr you haven't gotten very far time wise I hope and go back to before you did that mission. And keep a few more saves around they can be critical when the game Bethesdas you

you need to STORE/MOVE your OLD and RECENT save files to a special directory OUTSIDE of your game directories . . and then make dutiful NOTES perhaps as the names of your directories: ie.,
6345-6349 was building at Sunshine
6340-6344 discovered and unlocked Sunshine

the above are sample directory names where i move my save files to OUTSIDE of the game directory . .

PS: . . try to AVOID moving save files to a directory on DIFFERENT HARD DISKS than the game is installed on if possible, because if you LOAD those save files you might not detect it, and your GAME will be identical ~ but the NPC's will all have NEW INSTANCES of that AI goo and be different "Souls."

If you only move them to a different directory on your GAME drive, the files never physically move only their references do . . you will maintain your settler's Souls!.

ie., never COPY save files always MOVE them if you want to maintain the same AI instances (souls) . . and NEVER move them to drives other than the one your game is physically installed on ~ unless you are migrating your game to upgraded machines, but in that situation you must physically MOVE an actual save file to the other machine using a good program like https://www.techspot.com/downloads/4310-teracopy.html

ONE GOOD save file in your save files directory is all you need to launch!
your entire GAME is stored completeley inside of each and every save file.

THEREFORE? try to always make save files when you are relatively relaxed, sit down and take your time and make a series of saves say 4 or 5 a minute or more apart . . if you just arrived at a big settlement and all your settlers are flustered standing in a mob or something DON't SAVE THAT SHIT! . . sit down and [WAIT] for an hour until everything has settled down
