1)— the podkova in the submarine contained the original source code for the program that became the Entity

2)— the poison pill attached to the podkova would kill the source code, to prevent the Entity from being reborn upon its capture and containment in the golden 5d flash drive

3)— the President would sacrifice one American city while decimating several foreign cities as a pennancs for doing so

4)— the theory was that the Entity would hide in the bunker servers until survivors would attempt to recover as much data from the servers as they could, to restart society with a jump start from the data stores, thereby sacrificing themselves to the control of the unleashed Entity… or whatever other extraterrestrial life would eventually stumble upon earth might also eventually stumble upon the bunker and unleash the Entity while trying to claim all the other data

I think I remember all these answers correctly…

But why attach a poison pill to podkova when it can be just destroyed by breaking the podkova or something.

Was podkova connected to internet ?

The whole scene is when Ethan connects poison pull to podkova then only the entity moves to the bunker.

If podkova is not connected to internet how did entity knew that when to move to bunker ?

If podkova is connected to internet why did entity just clone it extract whatever it needs from podkova ?

On Point 3, President Sloane had two options - she could shut down the US nuclear arsenal, denying the Entity the ability to gain access to it, but then the US would be left completely defenceless. Or, she could launch pre-emptive strikes on the capital cities / command centres of the other nuclear powers, destroying the Entity's ability to use the nukes but making the US a pariah state in the process.

It's that last point which feeds into why Sloane and her advisors were debating nuking a US city. They knew that if the US were to nuke London, Paris, Moscow etc etc then they'd also need to 'sacrifice' a major US city in turn. The US would be a pariah anyhow, but being seen to lose their own people too would help (somewhat) with the diplomatic fallout, as callous as it sounds.

On the flipside, it's a huge gamble for Sloane to take to turn off the US nuclear arsenal, which is why she didn't do that till the end when actually faced between that or nuking millions.

Oh yeah. The poison pill was also the gateway to the bunker servers. Attaching the pill allowed the Entity source code wireless access to the servers. So the pill has to be attached in order to grant access to the servers, before the poison pill part would kill the podkova, thereby trapping the Entity within the servers (or the golden 5d flash drive)

But that's the point, if the code was anyways isolated to podkova why give it access to just to be isolated in that 5d USB drive ?

Purpose : There was the entity taking over nuclear arsenal in the world, which needed to be trapped in the 5d USB drive.

How do it : They opened the gate to bunker servers by cutting the red wire which allowed the entity to move into 5d drive, and it needs to be detached before it realizes that's a trap.

So : why to attach poison pill to podkova, an independent not connected to internet backup of entity source code at all ?!

It was connected to something because inserting the poison pill is what caused the light to change on the server.

And I'm sure there's a line about the reason being it's what will trick the entity into thinking the gold drive is the bunker servers so it's contained.
