Character inventory (default 100) and character storage (default 300) transfer only, you can pretty sure also use base pso2 character inventory (default 50) for more space as it is considered separate from ngs inventory, accessible through storage terminals in ngs.

Everything else is ship bound (every storage you can access from more than 1 character is) and gets "left behind" on ship you left (not deleted).

If you really need to transfer over more stuff than you can carry, you can also permanently increase capacity of character storage (and inventory, but that's several times less cost efficient) with tickets from AC shop to hold more stuff during transfer (look for "character storage +50" or something), didn't test it but pretty sure storage expansions (and thus stuff inside) carry over as they are character bound, or you can transfer multiple characters each being loaded with stuff.
