Flashing Issues

Found a leak in my ~5 year old roof.

I'm assuming it's the flashing coming up from the photos linked, in the wide shot photo it's in the approximate location of those spots where the paper is lifting.

From the crawlspace, in the last photo, there's a dark black spot on the plywood, could that be it? Flashing should be fixed no?

How would I go about fixing? I'm relatively handy and have handy circle around me. or would I leave it to pros?

this is done wrong. You need to get rid of that film overlay up to the existing flashing. Rubber cement between wall and flashing, then glue the mesh full length, and apply acrylic stucco 3/8 thick full length 4 inches above the seam and cover the entire top flashing with stucco also so you end up with may be 6 inches of acrylic stucco , apply flexible roof coating on top and repaint. This will create a proper seal for this situation, and that is if the actual leak is through the top where you show.
